Wow a lot of questions.
The best way to travel from Frankfurt to Berlin is via deutsche bahn: www.deutschebahn.de , but its not very cheap. The cheapest way would be via bus, I believe its something really cheap like 20 Euros or something: www.touring.de the bus also takes a while, but if you have time that's your best bet.
There are many stations in Berlin, but most likely you would be traveling from the Hauptbahnhoff which has most major ICE (high speed trains) trains as well as a bus station. There is also Berlin Zoo Station, but I am pretty sure they just offer regional trains from there now.
You can get the tickets either on line ( www.db.de) or at the ticket counter or ticket machines at the train station. If you don't speak German I would recommend using the machines/on line as you can change it to English.
As for air travel: Berlin has three airports: Templehof, Schonefeld, and Tegel. There are plenty of direct flight to Frankfurt from any of them - its a major destination. I would also check out www.lufthansa.com, www.ryanair.com, and easyjet.com.
Finally, there is a train connection between Tegel airport and Berlin Zoo train station, as well as many buses that can transport you from major point in the city to any airport.
